With the game goalless, Arsenals Gabriel Magalhaes handled the ball in the penalty area after a cross from Kingsley Coman. Referee Glenn Nyberg waved play on, and VAR did not intervene.
The decision left Bayern players and fans incensed, with manager Julian Nagelsmann saying after the game that it was "a clear penalty".
"I don't understand how VAR can't see that," Nagelsmann said. "It's a clear handball. It's a joke."
Bayern captain Manuel Neuer was also critical of the decision, saying that it was "unbelievable" that the referee and VAR had not awarded a penalty.
"It's a clear penalty," Neuer said. "It's unbelievable that the referee and VAR didn't see it. It's a disgrace."
The decision was a major talking point after the game, with many pundits agreeing that Bayern should have been awarded a penalty.
Former England striker Alan Shearer said on BBC Radio 5 Live that it was "a stonewall penalty".
"It's a clear handball," Shearer said. "There's no doubt about it. It's a joke that VAR didn't overturn the decision."
The decision will come under further scrutiny in the coming days, and it is likely that Bayern will appeal to UEFA to have the result overturned.
